I use the repaint brush frequently, and it’s usually an icon in the paint brush’s Tool Properties menu with a little plus sign. After updating to the newest version of Toon Boom Harmony, this icon is gone. I can’t find any way of re-enabling it online, so any help is appreciated!

In Harmony 21/21.1 you need to use the Stencil Brush Tool.
When using the Stencil Brush you will have access to the Repaint Brush Mode in the Properties.
