In my first email notification, there was this message: “More replies may be posted, but you won’t receive email notifications until you read the replies”.
So, how do I tell ToonBoom that I have read the reply? (The Mark As Read icon does nothing when clicked).

Are you talking about the forum? In theory the little blue Icon should be lit up when the topic has new entry you have not yet read. If the Icon is gray that mean no new entry in the topic. I supposed that to mark as read simply going to the topic should remove the blue icon and turn it to gray (if that is really what we are talking about).
