Hello, I’m Toon Boom Harmony 16 (I’m using the Advanced version btw), I have set my eraser tool to leave a rounded end when I erase lines created by the Pencil.
But when I’m using the Pencil and hold E to temporarily change tools and access the Erase, it doesn’t create the rounded ends. I have to change tools manually and that’s a waste of time.
Is it a bug or is there any preference I have to change.

It appears to be a bug as it is inconsistent with the previous version and there does not seem to be any enhanced H16 options to select anywhere.
If by manually you mean selecting them using a cursor this will be a superior workaround: Instead of toggling between tools try activating the tools using Alt + / and Alt + E to switch between Pencil and Eraser respectively. It requires a combo key shortcut and an additional switching back combo key shortcut.
It is not the quick temporary toggle but it is still a relatively quick swap between tools, however, the keyboard location of / and E can make this awkward depending on the size of your hand with fingers spread out.
This issue was confirmed by our R&D and we are working on a solution.
